Read appmgr's README! You can ignore menu files, add them to
~/.gpe/gpe-appmgr_ignored-items, one menu filename per line.

You can also force groups into a specific order...

I've got thoughts towards being able to "remove" apps and "add" apps by
modifying ignored-items and ~/.gpe/menu/...
